It further blows my mind that there's now a cottage industry of 3rd parties making 'duplicate removal' utilities for Outlook! These unfortunately won't work for me because there's no way to determine which copy is the 'magic' one (which points to the original on the server) and which copy can be safely deleted (locally). Microsoft has admitted to various bugs and released hotfixes and recommended work-arounds.

I've seen numerous postings over the last 10 years about the duplicate problem. It blows my mind that Outlook doesn't check for existing copies before downloading. I have around 5,000 messages so that's a lot of duplicates. However it now downloads duplicate copies of all the messages. Now whenever I run Outlook, it puts messages in the specified folders OK. I deleted all the rules and specified the account folders directly. I tried to solve this using a new feature which allows you to associate a folder with each account. So I cannot create a rule to move my messages for account#3 to a new folder. No matter how many times I change or re-create that rule, it always changes account#3 to account#2. Of the three accounts, when I make a rule to move messages received from account#3 and hit Apply, it changes the account (the line in the rule dialog) to account#2 right before my eyes. I immediately discovered what appears to be a new bug in 2007.

I then deleted the old rules and added new rules for putting the messages from each account into their proper folders.

It's necessary to archive all messages on my POP server for accessing on other systems so deleting these isn't an option. The problem it can be impossible to tell which copy points to the original and which doesn't. I can however safely delete the other local copies (the original remains on the server). In other words, if a particular message has two or three dupes, only ONE of them is truly associated with the original (on server) and therefore cannot be deleted locally. It's difficult because if I remove the wrong one, it deletes the original from my POP server. I spent around a day paintsakingly removing these. However, whenever I logged on it would also download duplicates of all my messages. Since these rules wouldn't import properly (and were disabled) it put all new messages in the same folder. Some of these rules (now bad) were for moving emails arriving from each account and moving them to the appropriate folder. After installation, it threw errors importing some of my rules and disabled the rest. I have three accounts on the same POP3 server. I recently upgraded from Outlook 2000 to 2007 under XP SP2.
